Next sort out the conclusions to the bullet points at the start
of CH% and make a closed loop software and hardware example
for the new software.tex chapter....
and put the formal defininitions into the appendix, along with the algorithm descriptions.
Needs red penning. Alot probably.
Going to dump a full back up on ubuntu one just in case I forgot
to `git add' any graphics file.
